I understand the thinking behind the bottom-facing port. It forces the user to disconnect the cable to use the device which preserves the aesthetic of a desk setup.
I wonder if the next Mouse from apple will include a wireless charging mat similar to Logitech's Powerplay system (which I have and love; haven't had to even think about my mouse's battery for the last 3 years).
