Lemmy made links out of all those domains except archive.today. Given that this decision requires people to change their behavior, perhaps it would be helpful to format all the domains consistently, so archive.today won't be so easy to overlook when reading quickly?
It was requested by one of our admin's to the Lemmy devs that they remove the aforementioned links as recommendations from Lemmy. I don't know if they have responded to that.
I think you might have misunderstood me. I'm not referring to Lemmy's interface for creating posts, which recommends archive sites when posting a link.
I'm referring to the fact that in this pinned post, all but one of the domains you listed have been turned into links, which highlights them and makes it easy for people reading the post to overlook the domain that was not turned into a link.

If you don't want the parentheses, you could also avoid making links by writing the markdown like this: example\.com
